In a lightly greased 3-quart rectangular baking dish, spread half of the bagel pieces. Top with salmon, cream cheese, onion and chives. Spread the remaining bagel pieces on top.
In a large bowl, whisk together eggs, milk, cottage cheese, dill and pepper. Pour evenly over the layers in the dish. Lightly press down the layers with the back of a spoon. Cover with plastic wrap and refrigerate for at least 4 hours or up to 24 hours.
Preheat oven to 350°F. Remove plastic wrap. Bake, uncovered, for 45 to 50 minutes or until set and the edges are puffed and golden. Let stand for 10 minutes before serving.
