Pour melted butter into a 3-quart rectangular baking dish, spreading evenly. Arrange bagel pieces evenly in the prepared baking dish. Sprinkle with salmon; top with Swiss cheese and chives.
In a large bowl, whisk together eggs, milk, cottage cheese and pepper. Pour evenly over layered mixture in dish. Using the back of a large spoon, press down gently to moisten all of the ingredients. Cover and chill for 2 to 24 hours.
Preheat oven to 350°F. Bake, uncovered, about 45 minutes or until center is set and edges are puffed and golden. Let stand for 10 minutes before serving.
